Structural determinants of polymerase fidelity and nucleotide discrimination in mammalian DNA pol ß

چکیده
DNA polymerase ß mutator mutants Pol ß is one of the smallest eukaryotic polymerases. It is a simple, well-characterised system to study the correlation between polymerase structure and fidelity of DNA synthesis. Polß plays a crucial role in base excision repair (BER) as it removes 5’-deoxyribose phosphate and fills in short lesions in DNA (short patch synthesis). Furthermore, polß is implicated in nucleotide excision repair. There is also evidence to suggest a meiotic function for polß.

Structural Basis for Substrate Selection by T7 RNA Polymerase
The mechanism by which nucleotide polymerases select the correct substrate is of fundamental importance to the fidelity of DNA replication and transcription. During the nucleotide addition cycle, pol I DNA polymerases undergo the transition from a catalytically inactive "open" to an active "closed" conformation. All known determinants of substrate selection are associated with the "closed" stat...
متن کاملRegulation of DNA repair fidelity by molecular checkpoints: "gates" in DNA polymerase beta's substrate selection.
With an increasing number of structural, kinetic, and modeling studies of diverse DNA polymerases in various contexts, a complex dynamical view of how atomic motions might define molecular "gates" or checkpoints that contribute to polymerase specificity and efficiency is emerging. Such atomic-level information can offer insights into rate-limiting conformational and chemical steps to help piece...
متن کاملA unified kinetic mechanism applicable to multiple DNA polymerases.
After extensive studies spanning over half a century, there is little consensus on the kinetic mechanism of DNA polymerases. Using stopped-flow fluorescence assays for mammalian DNA polymerase beta (Pol beta), we have previously identified a fast fluorescence transition corresponding to conformational closing, and a slow fluorescence transition matching the rate of single-nucleotide incorporati...
متن کاملIn Silico Evidence for DNA Polymerase ’s Substrate–Induced Conformational Change
Structural information for mammalian DNA pol combined with molecular and essential dynamics studies provide atomistically detailed views of functionally important conformational rearrangements that occur during DNA repair and replication. Anchors for our study are available in crystallographic structures of the DNA pol in “open” (polymerase bound to gapped DNA) and “closed” (polymerase bound to...
متن کاملFidelity discrimination in DNA polymerase beta: differing closing profiles for a mismatched (G:A) versus matched (G:C) base pair.
Understanding fidelity-the faithful replication or repair of DNA by polymerases-requires tracking of the structural and energetic changes involved, including the elusive transient intermediates, for nucleotide incorporation at the template/primer DNA junction. We report, using path sampling simulations and a reaction network model, strikingly different transition states in DNA polymerase beta's...
